Episode 9 has a different CRC32 than is written on the filename. Is that a download mistake or a Nii-sama mistake?

It is not uncommon for an author to forget to update the crc given in the file name.  The question is what are you worried about?

There are other checks for files transmitted together in a torrent.  If you see an error when watching it, check Nyaa for anyone else who reports a problem.

People complained about it in the normal release and on the Nii-Sama website and the admin showed that his version has the correct crc32 while everyone who complains has the AT CRC32.

So its either a weird bug with torrents or it was a problem with the download AT did by accident ofc.

Torrents have to match their hash out so the torrent received is the torrent sent.  It's basic security.  The other site admin didn't download his file from the torrent, obviously.  

They'll figure out what they did, eventually.  Until then, mkv files can't execute so there are no security implications.
