Or you can use cat in console:
$ cat file1.mkv.001 file2.mkv.002 >> newfile.mkv

Another alternative is to use a zip archive like 7-zip
(Well known, free at http://www.7-zip.org/ )

After installation, right click on part 001 and choose 7-zip "Extract Here". 7-zip will find and join all the parts.

p.s. Then let's say you download 10 shows with various number of parts. You just sort your download directory by file type, highlight all the part 001 files, then right click and choose 7-zip "Extract Here". 7-zip will find and join all the parts for each of those 10 shows.

And 7-zip can uncompress zip and other archive formats.
